I think that "Elizabeth of Bohemia" with no context, would generally be taken to refer to this Elizabeth (although of course not necessarily - Elizabeth's likenamed daughter is often called Elizabeth of Bohemia, as are the previous queens of that name, and probably some others). "Elizabeth Stuart" is a much more ambiguous name.
