Dohnányi se casa con la pianista Elisabeth, Elsa, Kunwald. En 1902 nace su segundo hijo Hans, que será el padre del político alemán Klaus von Dohnányi y del director de orquesta Christoph von Dohnányi. También tenían una hija, Greta.
Hans von Dohnanyi was sentenced by an SS court martial on account of his involvement in the preparations for the coup against Hitler and murdered in Sachsenhausen concentration camp, probably on April 9, 1945.
