El Alma Mater Viadrina fue fundada el 26 de abril de 1506 por el elector Joachim I Nestor, con permiso del Papa Julio II, como la primera universidad principal del Margraviato de Brandeburgo. La primera piedra se colocó ya en 1498 en el sitio de una sinagoga demolida ; El Papa Alejandro VI emitió una carta de fundación en el mismo año.
