His sister, Anne, was married to James Stuart, Duke of York. The Royal Navy ship, H.M.S. Gloucester, was carrying the Duke and his retainers to Scotland.

They had six children: Charles Boyle, 3rd Viscount Dungarvan (1639–1694). Richard Boyle, who died on 3 June 1665 at the Battle of Lowestoft.
