His first marriage in 1570 was to Catherine, Princess of Brandenburg-Küstrin (1549–1602), daughter of John I, Margrave of Brandenburg-Küstrin, and Catherine, Duchess of Brunswick-Wolfenbüttel. Joachim Frederick's second marriage, in 1603, was to Eleonore of Hohenzollern (1583–1607), daughter of Albert Frederick, Duke of Prussia and Mary Eleonore of Cleves.
His godparents were his father's cousin and cousin-in-law, the Duke and Duchess of Saxe-Gotha-Altenburg; and the Duke of Gloucester's second cousin, the Margrave of Brandenburg-Ansbach.
